Grape Family Genomes Reveal Evolution and a New Disease-Resistance Gene

Grapevines are among the most important fruit crops for human nutrition and civilization, yet the evolutionary history of Vitis within the grape family, Vitaceae, has remained poorly resolved. A new study published in Nature Plants on 23 October 2026 addresses this gap with chromosome-level phylogenomic and genome evolutionary analyses spanning the family, which the authors describe as covering roughly 70 million years of evolution. The work, led by Xiangfeng Wang and Li Guo with a large team of co-authors, generates chromosome-scale genome assemblies across Vitaceae and uses them to reconstruct how the family’s genomes have changed over deep time.

A central result concerns the family’s branching order. The analyses place the genus Ampelopsis closer to Parthenocissus and Vitis, sharpening the phylogenetic framework within which grapevine evolution can be interpreted. On the level of chromosome structure, karyotype evolution analysis delineates major chromosome rearrangements across the family. The picture is uneven: the genomes of Vitis show overall conservation, while the genera Tetrastigma and Cissus have undergone extensive reorganization. This contrast distinguishes the relatively stable karyotype of the cultivated grape lineage from the much more rearranged genomes of its relatives.

The study also extends comparative genomics into three dimensions. A pan-3D genome analysis reveals that structural variants contribute to variation in A/B compartments and topologically associated domains, the large-scale folding patterns that organize genomes inside the nucleus. Notably, the authors observe a clearance of structural variants at topologically associated domain boundaries, a pattern that links genome sequence rearrangement to the maintenance of three-dimensional genome architecture across the family.

Turning to genes of agricultural relevance, the researchers show that Helitron transposons have driven the expansion of nucleotide-binding leucine-rich repeat disease resistance genes in Vitis and appear to regulate their expression. Among the resistance genes uncovered is VbRpv35, an NLR gene identified in the wild grape species Vitis bellula. In the study’s reported functional test, heterologous expression of VbRpv35 enhanced resistance to downy mildew in Vitis vinifera, the cultivated grapevine.

The authors frame the work as providing phylogenomic insight into grapevine genome evolution together with resources for improving grapevines and for understanding angiosperm evolution more broadly. The published figures trace that argument from a family-wide phylogenomic tree, through genome and karyotype evolution across major Vitaceae lineages, to the pan-3D genomic landscape of grapevines, the Helitron-mediated evolution and regulation of NLR resistance genes, and a schematic summary of the major genomic evolutionary events in the family. As with any resource paper, the reported findings rest on the generated chromosome-level assemblies and comparative analyses described in the abstract and figure set; readers should consult the full article, which is available behind subscription access, for methods and detailed results.
