Deep Learning Network MSCF-DM Predicts DNA Methylation Sites Across Multiple Species

Researchers have developed MSCF-DM, a multi-scale species-conditioned feature fusion network designed to predict DNA methylation sites across multiple species. Because DNA methylation regulates gene expression, cell differentiation, chromatin stability, and disease development and progression, identifying these modification sites is crucial. However, existing deep learning tools are typically developed separately for individual species or datasets, hindering their ability to capture shared patterns across different methylation types or accommodate differences among species.

To overcome these limitations, the MSCF-DM architecture integrates sequence encoding, enhanced nucleotide composition, positional encoding, and species information into a unified model. The system employs residual multi-scale dilated depthwise-separable convolutions to extract local sequence patterns across distinct receptive fields, paired with a bidirectional gated recurrent unit to capture contextual dependencies flanking candidate sites. Furthermore, a species-conditioned feature modulation mechanism adaptively adjusts the responses of both convolutional and recurrent branches based on species data, while feature-wise gating and center-aware attention pooling fuse local features, global context, and candidate site representations.

Evaluations across 17 multi-species benchmark datasets covering three DNA methylation modifications—4mC, 5hmC, and 6mA—showed that MSCF-DM delivered robust performance across accuracy, sensitivity, specificity, Matthews correlation coefficient, AUC, and F1 score metrics. The model outperformed existing state-of-the-art methods on most datasets, securing the highest overall macro-averaged AUC across the tested benchmarks.

The experimental results demonstrate that MSCF-DM exhibits high prediction stability and adaptability across diverse species while maintaining consistent performance across benchmark sets. Notably, the architecture retains a lightweight computational profile characterized by low parameter counts and modest computational requirements. This approach establishes a unified computational framework for modeling different methylation types, offering computational support for future investigations into epigenetic functions.
